It is a nice one!
With all of the different sizes of things I think it is too difficult to have the program clean up.
If your subject was entirely contained in lower right quadrant, the 'final flip' has always worked
without fail on a 0,0 or if there is some empty area like 10,10 (0,0 1,1 5,5 10,10 100,100 are all points on a diagonal line from top left to bottom right) If the subject exceeds the bounds of that quadrant by a small amount, final flip will
still need some cleanup using method 2. The good thing is method two is easy!
The easy way to remove to center is with the eyedropper tool get your color sample,
make a new transparent layer and set it below the outcome layer, use the circle select tool and select an area in the center that includes the hole,
then drag your color to the transparent layer and drop it. (takes more time to say than to do)..

Yes, method 2 is so very easy. Should I always place the subject in the lower right quadrant? I have been centering it on the canvas.

Only if you really want the 'pattern' type of outcome (without the embellishment
received when the subject is left in the outcome) and you want to use 'Final Flip'
to obtain the seamless join.

Remember, what you see in gimp (the image) IS the lower right quadrant.
0,0 is the top left corner of your canvas.
You don't see the other quadrants. You may see evidence of them as the yellow lines
when you make a layer active that is larger then your canvas.

Many times I have rotated the subject -45 degrees and move it up into
the top left corner and use 0,0 or 10,10 (small number coordinates)
There isn't really a 'right' way, just whatever you like. If you don't
like the result, try a different pivot or rotate the subject.
I like to keep the canvas small like 400x400 or so, and it won't
take very long to run. Also, if you use 6000x4000, after your rotation, with a high
number of slices the resulting outcome can be hundreds of GB.
